Killy is main character who is on the unenviable task to find a human with the Net Terminal Gene within the Megastructure to access the Netsphere. He is equipped with a Gravitational Beam Emitter (GBE), a petite but awesome weapon capable of creating holes miles long in the Megastructure. He is soon joined by Cibo in his quest. Looking to be in his early to mid 20s (Once saying that his "growth period is over."), he is a glum looking person, never smiling (except madly when shooting on occasion) and has a slight slouch in his normal standing position, he isn't afraid to fight, and readily shoots the GBE. He also often shows superhuman strength and endurance, being thrown through solid walls and floors before standing right back up with no apparent injuries.

Izana Shinatose is a Guardian pilot and quickly becomes Nagate's best friend, constantly following Nagate and teaching him about the life inside Sidonia. Izana is a new third gender that originated during the hundreds of years of human emigration into space. They can become either a male or female depending on the other party's gender, or they can have asexual reproduction to make a clone of themselves.

A gauna/human hybrid created by Kunato Developments for fighting against the Gauna. Similar in size and appearance to a guardian, but having a gauna-like appearance, her prowess in combat is rivaled only by Nagate's. She becomes friends with Nagate and Izana, usually interacting with them at their house by a tentacle she sneaks by the vent system while her main body stays at her hangar. The series' main protagonist. Despite having a hard time adapting to Sidonia's way of life and getting in trouble constantly while being rejected by other humans due to not being aware of the laws and attributes of the new culture, he eventually becomes the spaceship's population's savior, main defender, and hero over time. He pilots an older but capable Guardian mecha model called "Tsugumori." Unlike most Sidonians who were genetically engineered to have the capacity to receive most of their energy requirements through photosynthesis and only need to consume food for only once a day, he is a pure human who has to consume adequate amounts of foods to satisfy his energy and nutritional needs.
